You should first double-click on the created base feature to enter the base feature editing mode (Video time: 2:20), and then ensure that the selection priority is set to 'Body' by using the menu [Select > Selection Priority > Select Body Priority]. Deleting bodies without entering the base feature editing mode will delete the entire base feature.
Thank you Dave for the insightful question. The short answer is Yes. It's worth noting that the smoothing operation makes the walls thinner and the body smaller. For a sphere, because there are no base faces that we can exclude for smoothing, these effects will be more pronounced.
