The reason the music runs long is that it was originally meant to extend thru the sponsor's opening "billboard." There's a missing title card here with the show's logo; it had Mike Road (Race Bannon's) voice over it, saying "Jonny Quest! Brought to you by..." and then he'd read the sponsor's product and slogan. Now, is there any chance you could find a clean track of the theme from "Jana of the Jungle," another Hanna-Barbera series designed by JQ's art director Doug Wildey?
Check the youtube channel of Keith Wegner, he has a series of audio clips under the general title Jonny Quest music soundtrack, which are clips of theme and underscore cues from the show; I believe one of them consists entirely of various sound effects from JQ and other H-B sci-fi/adventure shows.
It IS the original theme, and you are in no position to say that it’s not without the SFX just because you feel that way. The two were recorded separately, so the music did not originally contain SFX.

Really clever orchestration. Hoyt also did the American version of the theme of the tatsunoko classic "Gatchaman" as "Battle of the planets".

Without the SFX it is not the "original" theme. The Ptranadon is as much the music as any other instrument.
