This was one of a couple videos I watched that helped me resolve my problem. I can't remember everything mentioned here, but it was helpful. But I'm going to mention exactly what happened for me, and what I did to fix it.
First off, last night, I opened my moon roof.. when I went to try and close it, it would just go for a bit, then make grinding sound, then slow down, then stop. I saw some other video that mentioned "calibrating". That honestly added a whole new problem, as I didn't do that right LOL but I'll get to that later.
My solution for problem 1 (based on this video and others).... Spend decent time on this and it should work.
1) Used compressed air to blow debris out of the tracks (anywhere that moon roof drives along)
2) Clean the tracks.. get a good, somewhat narrow soft bristle brush (pipe/tube brush), some soapy water, and just clean the tracks thoroughly, including the one in the back that is water sealed with rubber. That's where this bristle brush will do wonders, getting in there. WARNING: the track is fairly sharp in some areas. Watch your fingers. I used a plastic putty knife to push the brush into some areas easily (after first cutting my finger slightly LOL).
3) Re blow the tracks out, this will likely move the water out of there too.
4) If necessary, dry things up with a microfiber cloth, or something that won't leave any trace behind
5) Apply some white lithium grease, or some other grease to get the tracks nicely greased up. I am not a pro at this, but i used a spray WD-40 with a straw attachment, which helped me get in the tight areas. I hope this will work for a while.
Now you should be all good to try things out.
Problem 2 (my moon roof glass would stop closing part way because it thought that's where it was supposed to stop... the interior sun shade would close all the way):
I believe this is a calibration thing. I think the concept, from what I can tell... if you're moving the glass (or the shade) and it stops short, you let go of the button, then you hold it down again until it starts moving again.. will take several seconds. When you reach the right spot, let go. I think its good from that point (if not, you might have to let go and hold down yet again for a short period for it to register the new end point).

Just keep cleaning it out and re-greasing it sometimes doesn't get all the dirt out even when it looks like it does.

RJ, the roof on my ‘09 Lincoln MKX has been getting slower and stiffer in the Florida heat, and this weekend decided not to close that last inch which snugs it down. It seems all parts work ...the cloth shade goes open and closed easily, the front glass tilt-only pops up and the full two-station slide open works. Only on the closing is there an issue (from either pop-tilt, or full slide) it won’t crank closed that final inch which snugs it down. Seems like tracks, maybe? In general, the electronics and mechanism works. Just struggle that last inch. Suggestions...before I take it to the shop?

After being told by both my local Lincoln and Ford dealers that this repair was actually a $8,000 remove-and-replace, regrettably, I was forced to trade-in my beloved, and otherwise immaculate '09 MKX. This roof (the first of its kind) was the early production version, later appearing on virtually every luxury brand. But the '09 MKX model/style was the first, installed as a 'kit' at the Ontario, Canada, plant. There are no "parts" to buy. You replace the whole thing, $7k plus $1k labor. I asked the dealer shop guy what am I supposed to do? He said they had already seen a few of them jammed in their tracks like mine, and there IS NO REPAIR. They had never done one. Owners trade in, and the car goes to auction for parts most likely. It was sad and frustrating. Luckily, I was in a position to snag a KILLER top of the line 2016 MKX 'Reserve' with 21" wheels, 2.7Liter twin turbo, and state of the art EVERYTHING, including the new and vastly improved vista roof, and current SYNC-3, for a song. In the end, I got twice the car for less than my original payment on the earlier version '09 MKX. Being in Sarasota, my new one is an immaculate "Florida car", never seen snow or salt, always garaged. The paint and hazelnut brown leather interior are like brand new. It's a Beemer-killing ROCKET!
My comments to Ford/Lincoln were that the early version vista roof mechanism is subject to exposure to heat, sun, cold, rain, snow, ice, car washes, all manner of environmental beating, yet NOWHERE IN THE OWNER'S MANUAL is there one single iota of scheduled maintenance on it, like every other part of the vehicle requiring routine cleaning and lubrication, and that it's ON THEM to inform and recommend annual maintenance on that roof system, and shame on them for putting owners like me in the position in which I found myself. Edge and MKX owners will all eventually run into this problem...if they keep these models long enough. Remember that the '09 was the 'vanguard'...the earliest version of THAT all-glass, sliding roof system. So, now, 10 yrs later, problems of seizing-up and dying are showing up. The NEW vista roof is nothing like the early one.

Crap my sunroof wouldn’t close the other night and I had a small and thicker rubber seal come out of the driver side. I had to have someone hold the switch down while I pushed the sunroof closed. Now I know what that yellow tar shit was at least lol

Me and my dad checked my mom's out today I got a lil ladder an checked it out make sure it's not broken plastic piece stopping it from closing all the way that's what was wrong with my mamas I hope you can get to fixed God bless
What’s was the lube called?
White lithium grease. You cane use other types that are safe for rubber seals.
You will have to clean it out atleast once a year and re-grease to stop this from re-occuring.

I used white lithium grease, but you can use other rubber safe lubricants.
90% of the time this is the fix for if the roof wont close because the track gets gunked up and stops the window,
