That's a good backstory of the Erebus-class, BTW. The design speaks a lot of the practicality and the technical mastery of Section 31's shipbuilding capability and technological prowess.
I really like your section 31 fanfiction . I so desperately want a post Dominion ( maybe 50 years past and is now exploring the Delta and gamma quadrant regularly ) Star Trek that is about section 31 . I want a badass hero ship and a crew that does the dirty work that makes the idealistic Starfleet life possible . Let's stop going backwards and go forward with new life and new civilizations .

I see shades of the Ambassador class saucer with the near no-neck of the Sovereign class design. With stealth capabilities and a nice bite from it's weapons to boot. I like it. Long Live Section 31!

Having a lot of knowledge of modern organisations that deal with espionage it only makes sense it would still continue under a one world government. Can see remnants of what is the FSB, Chinese state security, MI6 and the CIA moulding into one entity after ww3 is a pretty interesting concept. I can see the lore of section 31 starting off from elements of these state security structure evolving from the war and seeing the benefits of working together for humanity rather then nation states. Pretty cool concept.

The look is how (as a Fan of TOS) I felt a combat heavy cruiser should look like (less neck & smaller profile). That is why I like the NX-Refit & Sovereign class aesthetics. I applaud your Timeline for the Erbus class & Beta-cannon setting for... It seems to be in-sync with two designs I have been working on, as one is a smaller craft (basically cross the Erbus-class' tech with an Archer-class escort/scout) that may/not fit your "stealth shuttle'" descriptor. The other is - well, In my head-cannon would be an explanation for why the (Beta/STO) Atlas-class dreadnought prototype was a 'failure' ("black"/parallel project development) & why the Romulan Star Empire (after the "Tomed Incident") had wanted the prohibition of Federation Clocking development in the Treaty of Algeron. Namely (& Mirroring history) the Tomed Incident was a "False Flag" operation (have what would seem to be your 'enemy' attack you) as justification to launch an attack/operations against (which 3 of the 4 of this class participated in under S-31), though said would not acknowledged/recognized as a Federation Operation & the Romulans equally would not want it to be known that some force/military was able to retaliate/strike with precision inside their boarders.
Yeah, I don't think that section 31 is gone. If the entire federation can't end section 31, then I'm pretty sure 1 federation doctor can't take them on. Besides having a group committed to the protection of the federation, ( since the federation won't protect themselves) is about the only way they'll survive.
Have you seen "What We left Behind", the documentary of Deep Space Nine? The writers for the show got together and conceptualized what an 8th season would look like. They actually had Julian Bashir join Section 31 and become evil! It's a pretty cool concept!

Were Section 31, for any reason, being exposed to being genocidal would probably not be any help to their case so allowing the cure to be 'discovered' through great difficulty and work, would greatly improve any inquiries done on the organization. Oh, and I don't think for a second that Sloan is dead as early in the series that cloning technique (Ibudan, A man Alone) is something that Section 31 would pass up. If they could stump Bashir on the cure for a disease, then they're perfectly capable of stumping him on a clone.

Section 31 is to good to be destroyed completely. they are the shadow of Starfleet and Federation itself, making Tal Shiar a child play. its like trying to kill your own shadow.
I like to think given 31's nature that when they went back into the shadows they would use a mobile starbase and not a plant or orbital installation as an HQ. Something that can travel at low warp speeds and dock 2-3 starship sized vessels or several dozen smaller transports. Plus your last nugget convinced me that Bashir would become head of 31 at some point with the lessons he got from Garak and his desire to help people but wanting to play the game.
Even though I don’t like section 31s tactics I think it would be foolish to destroy the organisation as at the core of it they are protecting the Federation and that in my opinion is the most important thing as the Federation is a organisation of peace throughout the Alpha and Beta Quadrant.
