If they run enough inside the stitches, like 4-5 cm or more, then I just clip them off. If it works out to have them less inside stitches, then it is safer to hide them with a needle.

Maybe if your single crochet stitches are too loose, then they don't push the bobbles out?
What is the color and brand of the yarn you are working with here. The blue yarn. Such a great tutorial
The yarn is Caron simply soft but I don't have the labels anymore so not sure about the colours!

This works the same in any yarn, just need to check that your hook goes with the yarn. I was using DK weight wool.
What if you want to make 4 color bobbles with a different background in a row.
You mean each bobble having 4 colours? That is possible but you have all those colours to carry with you on the row.
I'm having a little trouble with keeping the yarn colour hidden, can anyone tell me how I might fix it please?
That varies both on what colours you have and how tight or loose you crochet. Changing the hook to half a size may help so stitches are tighter.
