perfect clearance with a low profile, and the ones that I use, but looks to be discontinued
These panniers may have a tight fit but the top looks like it has enough clearance for the basket above.

As for bike trailers vs bike baskets. There are pros and cons in my experience.
Bike Trailer Pros:
For longer trips they are definitely better. Your dog has more room to move around or lay down with space to spare. You can even throw a dog bed in there for comfort.
Can fit bigger dogs. They also allow for multiple small dogs if under the total weight limit.

Bike Trailer Cons:
Heavier, harder to set up & break down, and also more difficult to navigate on city streets.
Storage can be a challenge for smaller apartments. But they do fold down which is a help.
And perhaps the worst disadvantage is that rocks & debris from the road can be flicked from your rear tire into the trailer and in your dog’s face. You’ll need to zip up the acrylic window if that’s an issue.

Overall I’d recommend the basket for quick & easy trips while the trailer is best suited for long ones.
