I can tip on William and a few other clips where he looked like he regretted killing her but trying to convince himself that he doesn't care, my theory adding on my take is that he killed her out of desperation both because she knew too much and because he didn't want her to actually leave him. My thoughts is that since he was already building Ballora based on his wife he tried to fuse his wife's corpse with the robot in hope to hide the body AND keep her with him for eternity, either way I always see their relationship as complicated for them as either love-hate or they just don't want to be alone and just stay together.
I absolutely love this theory! You got most of the things about my AU correct, thank you so much for the comment! In my AU, they do have a love-hate relationship, and William was desperate to keep her with him, so he did what he thought was inevitable. :)
