Hey Luke! For a three day trip, I'd spend at least one full day (maybe even two) exploring the centro. It's very walkable, and there are many museums, restaurants and plazas to enjoy. I'd pick a few museums to do in the morning, as Querétaro has some pretty nice ones. If you can afford it, for another day I'd rent a car to drive the wine and cheese route towards Bernal as a day trip. I'd visit a couple of wineries and then spend the afternoon in Bernal. The reality is that, over hundreds of years, thousands of Spaniards traveled to Mexico to settle through conquest and, later, the administration and distribution of lands by the colonial government. The viceroy answered to the Council of the Indies (a distinct administrative body), not directly to the king of Spain.
