The holes in the basket are too large, We have the seeds from Maple and they pass the basket. There are baskets with other hole sizes?

No, the pump needs to be beneath the water line.

It will end up in the skimmer. Just feed as much as your fish eat.

Skimmer works great but eats small fish

If your fish are that small, you shouldn't use the skimmer.
