The difference in the clean level you mentioned between the Bass Big Muff Pi and Nano Bass Big Muff could be because the volume control converts to a blend knob instead of straight volume when switched into 'dry' mode. Its pretty sensitive in that mode so the difference of the amount of clean you were hearing, could just actually be the difference in the amount of blend of wet fuzz signal you had dialed in on the volume knob.
using the 2 inputs is not ridiculous, muse bassist uses this to get his tone!! 1 amp on clean to keep the massive low end and the power of the bass and the other amp is fuzzed out to add that extra power without loosing anything

Run that clean into a high cut EQ, then an octabass set to low, and mix 'em back together with a passive blender. DOOM METAL
I've got the regular bass big muff, and it sounds epic every time.

I like the first one with the bass boost. That's the fuzz I'm looking for.
It is the best fuzz tone for bass. Especially the heavy jams you want to kick out!

I bought the PI, I love the sound !
There are some cool tones in there, but it's so square wave sounding and fizzy IMO.
So I can't tell if I can get a warm/yet clear tube amp break up from them :-(
(Think more Tim Commerford tones)

I use an Ampeg BA115 amp. It has the Scrambler circuit in it, which may be what you're looking for... They have a standalone pedal as well... But with a Muff I think you want the ones with the dry signal added... This is exactly what I want. I have a foot switch for the Scrambler, then I'll use the Muff for chaos!

Also running any kind of an active bass through a fuzz that’s not voiced for active basses can get pretty gross bc of all the compression
