One thing that I don't understand is that, every time I add new layer, the other line art from other layer will also be erased, how can you not disturb the other lines ?
I find it really so hard not disturbing the other lines. Like for example Layer 1 was the original Layer 2 the line art (eyes) Layer 3 the line art (eyelash) When I made mistake from layer 3, I had to erase it but layer 2 will also be erased, idk how not to just like you are doing there, it wasn't disturbed.

Just press and hold on the color then move it to the square shapes

Maybe you used merge layer cause it should not be erase when you're in other layer

Like for example
Layer 1 was the original

@@lonepyqq maybe you're not using eraser? Maybe you're using white color (brush pen) so the other layer's affected? This is just my opinion, I guest?
Always check if you are on the desired layer
The lineart layer has to be on top of all the other layers
