It's completely understandable why Mina prefers to call Jeongyeon Unnie.
Jeongyeon's personality inspires trust, ONCE knows that she is known as Twice's Mother or Guardian.
Having someone like that to lean on, or to get advice from, gives security to shy people like Mina, even more so in the beginning, when it was still difficult to be in another country.
Nayeon has a more bubble personality, and even a little clumsy, which is why she even has the nickname Fake Maknae
Nayeon has more of a protective side than a side that gives advice, which is why she is known for being the only one with MBTI "T" in the group.

It's a matter of preference, and if Jeongyeon is all right with it, then Mina can call Jeongyeon her "unnie", while maintaining casual conversation with Sana, Momo (who are considered the same age as Mina in Japan) and Jihyo (both 97-liners).
It's also an indication of familiarity or closeness between two people. As an example, G(I)-DLE's Miyeon when she first met Sana, called Sana "sunbae-nim", then when they got a little closer, she called Sana "unnie", and then finally when they became BFFs, Miyeon dropped the honorific altogether and addressed Sana casually. Sana (Dec 1996) is only one month older than Miyeon (Jan 1997).

In Japan, Momo, Sana, and Mina would all be in the same grade. However, if they were all Korean, they wouldn't be. It's why early on, Jihyo (who would be in the same grade as the 96ers) would also technically have been an 'unnie' to Mina, but given that they were born one month apart (Feb for Jihyo, March for Mina), they mutually agreed to just treat each other as same-age/grade friends (chingu).
