Two different branches of government. Arresting is done by police, aka the executive branch of government. Courtrooms are part of the judicial branch. Basically, a non-federal judge cannot arrest someone, and can only sign an arrest warrant under specific circumstances. Arresting happens before trial, before courts are involved.
