Bro, you deserve an award for copiousness!! thanks for the through explanation. A crank relearn is fundamental after removing the clutch, some chatter can be experienced but only for about 200 Milles until you break through the clutch.
Where on the release of the clutch peddle does the clutch start to engage ? I.E. just off the floor, 1/3rd of the way 1/2. Etc…

Now you know as much as I do that you're not supposed to suck it in with the bolts. If it doesn't go in freely something is wrong figure it out once you figure out what is wrong you won't have any issues.

I feel like doing a clutch job is really intimidating at first and knowing you and carmaspeed I thought you would have gone more in depth for people that are scared to do this job because at some point in the cars life this has to be done
