Usually setting issues come from not cooking the pectin long enough/hot enough. I've done that before where it says to cook at a rolling boil for ten minutes and I shave off some time and get bad results. Sometimes too it's just a matter of waiting it out for it to set. I've had some that took two weeks sitting on the shelf before they set.
