Y'all need to get a hoist installed in the shop for future bike builds! Hoist her up for all work underneath without having to figure out a Tetris of wood blocks around the bike to get it held.
Hey man, you do realise that the last friction plate of the clutch pack needs to be off set to the rest of the pack. Looked like they were all in line as you was tightening down the pressure plate. All the best with the rest of your build.
The reason you cant get that arm to sit right is because there is an arrow on the pressure plate that need to line up with the arrow on the clutch basket. The arm aligm much easier once that is correct.
I feel you in this one, I've literally poured 1/2 gallon of fresh oil on the floor because I didn't check that my drain bolt was back in... sometimes shit happens.

2:28 30k miles even is pretty good on an R6 that thing will easy reach 90-100k miles so long as the liquids are changed when they need

Putting on the Yamaha clutch cover is one of the most frustrating bits of maintenance of all bikes in the world ever.
Man I hope you at least removed those bolts with loctite before they cured... good luck with the rest of the build!
When I did my clutch on my 17 R6 it took me two days because I couldn’t get the same dang part to work and I got mad
