Poor Yoshi. I really hated that ending at 01:47 when he got busted and whisked off to a jail cell in a castle to possibly rot there. It didn't scare me but it made me try harder to avoid it and complete the game with success though. If anything, it encourages the player to play better to avoid this :).
The player does it, not Mario. You forced Mario to throw his best friend down a cliff. What the actual hell is wrong with you? You force Mario to kill his friend, blame it on him and to top it off you keep doing it over and over.

Technically, Nintendo did. In Super Mario World, you may see Mario being guilty, or even yourself, but it's actually because there are many gaps that you can't reach normally. Then, you have no other choice but to sacrifice Yoshi to proceed with your quest.
I think getting a game over in yoshi's story is a good thing because the yoshi's were trying to get to bowser's castle because the tree bowser stole is in there and when you get a game over, the propeller magikoopas take you to the castle. So yoshi can just get up and defeat bowser right there.
