Honestly, they made that "just because". There's a lot of contradictions between WfC and FoC/TfP and RiD. I consider games and cartoons as separated universes.
Honestly I think the deceptions weren't really supposed to be evil and auto bots werent really supposed to be good. They're pretty much just two factions that have different ideals and just disagree with each other but from an audiences viewpoint, the autobots are good and deceptions are bad (I'm looking at you michael bay)

the game is epic but there is an error and it is that when the nemesis intercepts the ark optimus blames Megatron it is a mistake since in the game Megatron dies and the Autobots do not realize his resurrection
