A good reason why Mikey can use flightless birds for a team Sky playthrough is since now he is a good guy, he is trying to expand and protect the skies. The expanding of the skies is helping flightless birds experience what it's like to be part of the sky.

Gurl - go back and watch the Black White 2 Metronome nuzlocke they did. John got absolutely decimated whilst trying to make it more entertaining, whereas Mikey played it safe the whole time and was very dull as a result. All the while, Mikey was guffawing at John being down like, 30+ deaths. Honestly, this doesn't even scratch the surface of karma!

For John's confusion Ingrain plants roots, casuing any Flying or levitating Pokémon to LOSE it's immunity to Ground for the remainder of the battle.

It's kinda funny that the best thing Mega Altaria did for this episode was get a Pixilate Explosion in the Double Battle gym.
