Morden wants to destroy bad government using stupid metods like a war, and Rootmars is the stereotipe of and alien that wants to conquer the world, Amadeus reasons of villain are never explained but he is just pure evil, zombying/murdering people with massive genocide guns. But yeah, his battle is a downgrade considering the epicness of the last two levels of MS2/3
From what I understand, after Metal Slug 3 a lot of fans were not happy with the series slide into the supernatural and wanted a return to the straight military action from the first game.
The final boss difficulty was ok during the first 2 phases, but once he starts with the ricocheting blasts, the cameras and the lasers going down it's just straight up insane. Even worse, at some point the lasers going down bait you hard time. Some people here probably know what I mean.

Fun fact: Canon-wise, Amadeus isn't exactly dead at the end of this game. He somehow survives, and lives on to create what he called "Virus A.I." Programs, One of which was made to be like a Daughter to him, a Prototype of the V.A.I. Codenamed: White Baby.
I love the music in the second and bosses with that music onward also, some bosses would seem like they have way too much health, but have you ever wondered how many shots would it take you to take down a tank?
