Add to that the Separatist Leader, Dooku, is well known to be a former Jedi.
Anakin would be in the Jedi Temple during this moment but Im surprised Sidious didn't allow Anakin to visit the Military Compound and execute Barris as payback for what she did to Ahsoka as reward for massacring the Jedi in the temple
Vader likes to pretend that he and Anakin are two separate people. Getting mad at Barriss would be acknowledging that he cares about Ahsoka, a weakness of Anakin Skywalker.

In CTW season 7 the moment Order 66 was activated the Clones attempted to assassinate Maul and he was obviously Not a Jedi and the Clones were fully aware of this, but when the chips activate they see any Force sensitive person as a Jedi. Why the same doesnt apply to Bariss is beyond me atm.

That's because Palpatine wants to give opportunities to any force wielder to kill other surviving Jedi and torture them into becoming the Inquisitor. He doesn't intend to them keep alive until they serve their purpose.

What message was that conveying, especially as no statement was made, and she wanted to get away with it? Why join the Empire if she was actually against the dark side as she claimed?

She wanted to show the Jedi how far they’ve fallen - and she couldn’t think of any other way. Jedi Master Dooku left the Order to protest the corruption, and the Council didn’t listen. This made the most sense to her at the time. Here, her choice is simple. Join the Empire, or die. Every choice Barriss makes here is the only one she could make to stay alive.

It isn’t contradicting anything. Palpatine kept track of any Jedi that became disillusioned with the order and told the clones to hold off until they got an answer on weather these Jedi were willing to join the inquisitors. Barris happened to be one of them which explains why Palpatine didn’t order to have her executed back at the trail unlike with Ahsoka.

Palpatine made the exception for Anakin because of what he became, The Inquisitor and his brothers and sisters were handpicked. Barriss even admitted that Ventress’ red lightsabers suited her signifying that she was embracing the darkside up until Anakin brought her in. It’s understandable that Palpatine saw potential in her since she already started flirting with the darkside and if she refused than Palpatine would’ve just killed her or tortured her until she fully embraced the darkside as that’s what happened with the Ninth Sister. The whole point of the training session that we saw we’re to find out if any of their new recruits were capable of becoming inquisitors.
