That was a really nice job picking the moments from the film that matched the pacing of the song. Really creative use of the film. When you think about Manhattan Project by Rush, you think of the destruction and activity, but really it's a song about the people at the center of the realization that it's not a new weapon, it's a new world.

Neil Pearts lyrics took me into so many different and fascinating topics. I will always be in his debt for a vast education to be a thinker and as a drummer 🤘
There's so many things you can glean from the lyrics. They're so wisely written. I think Neil, the author, would disagree with your assertion, based on my interpretation of the lyrics. As the chorus says, fools might try to wish away the bomb. But the bomb, when balanced with an adversary also having it, creates a mutually assured destruction scenario, which actually works to keep the peace - it keeps those two superpowers from actually declaring war. The bomb, it existing but not being used, is a "hopeful depend", because we live in a "world without end", as long as things stay balanced.

I love Rush, and this song, but I feel it’s a little too “happy” and/or energetic sounding for the overall vibe of the film

Oh most definitely they’ve seen it. As soon as Neil Peart wanted to write a song about it, he dove in and researched it for months. Obsessively.
