I think Shedinja and Ninjask should count as two lives for Ray's Porygon. You can't use both Ninjask and Shedinja anyway. There's such a massive chance it'll die that I think it's perfectly fair to let its link partner get a second chance.
Based on a post in the nuzlocke reddit about Shedinja, it is up to the player. Most believe it is broken with its ability, but no rules stopping it. Hope this helps! Also, Hiii!

I don't actually know "The rules", but Shedinja is a shell that got left behind. You could do literally anything with it, I think the ninjask would be the one that is officially linked to the other pokemon, and shedinja can either be unlinked, linked with that pokemon as well (so shen could have either ninjask or shedinja, and switch them out as desired) or anything you damn well please. Another thought is that when ninjask invariably gets blasted, Shedinja could tag in as the ghost, acting as the only "extra life" for its linked pokemon. I think this is balanced out by shedinja's basically "I'm going to die in the first fight of anything." thing going on with the randomizer.
I think it should be that porygon is tied to both, and shen can pick which they wants to use and obviously only one or the other, and if any of them die all three are dead.
Hiii. Not gonna lie. Most Nuzlockes/Soul-Links BAN Shedinja due to Wonder Guard being an exploitable Ability. However keeping both I think is fine because all it takes is one wrong move and your husk of a Pokémon is gone.
If it isn't figured out by the next time you stream this, it should say where each is encountered in their info, so you can tell which is linked to which.
