No dead battery of any kind should affect this hunt. The easiest way to tell is as long as you are getting a Jirachi with a different nature / stats every reset, you’ll know you’re receiving a different one each time!
Some Jirachi that you receive might spawn on only one frame, while other Jirachi might have up to dozens of frames where the same one spawns. An example of this in this video is in the RNG manip section where you can see the exact same shiny Jirachi can be found on several frames. So it could be that. A few resets will advance the frames far enough to net you a new Jirachi. When in doubt, always take note of the stats and the berry it’s holding to see if they change. If still in doubt, reset the GameCube to generate a new seed.
If you’re talking about the GameCube’s internal clock, then no it shouldn’t affect it either to my knowledge. The easiest way to tell is turn on the GC, load up Channel and pay attention to the order the four options in the main menu spawn in (I mention this in the RNG manip section). If they appear in a different order then it’s at least a quick way to tell that you have a different seed, and thus a different Jirachi spawning.

Only Ruby and Sapphire will work with this hunt. Emerald does not sadly.
