I believe it is implied that she isn't manipulating reality, but the player's perception of reality. The green text that appears at the top of the screen after you enter the room indicates Shodan "logging in" to your cybernetics.
She overrides your visual stream, not reality. You can see her logging into your implants right before she starts talking. There's sone cyan text on the upper left side of the screen showing this.
