Have a sheet metal shop make sheet aluminum pieces that would rivet to the frame and still fit the opening of the hatch... an extension frame. Would look good, professional, and be a nice fit. Could do a 1 piece or multiple pieces.

You get a window / glass hatch that is smaller than your desired over all dimensions then make a metal frame to your desired dimensions to mount the glass to the vehicle. Silicone or sikaflex sealant, pop rivets and rivet-nuts are your friend!
Get someone to weld a piece of sheet metal into the area then cut out the diameter of the hatch taking into consideration the mounting points then use silicone, etc., and mount it into the fabricated opening.
Make a template of the rear window opening out of cardboard or paneling, take it to a plastic materials shop and they will cut one from polyglass, then buy some weather stripping off ebay, a piece of garage door weather stripping for the bottom, a piano hinge for the top and a new replacement handle from an RV shop. It will look great and perform flawlessly. Just look at a wrangler hard top rear window and make one like it yourself!
If you trim the corners of that Hatch so it fits with a decent amount of gap all the way around you can get a sheet of aluminum to fill the whole back glass area and cut the hole to fit the Hatch how you want it to fit. I think it looks awesome with the Hatch but I'd definitely do it right and not Jerry right it up. Make sure it's done right for security and weather proofing.

A few years back I had an 80 cherokee I did some looking to what it would take to hatch the rear and side windows. Just for ease especially as the plan was to build it for a recovery work rig. Have tool boxes in back and such. I priced getting custom glass made for it as well. Close to 5k on glass alone.
For the back window, use tin snips on your hatch you pulled to round it out to fit better, then pick up some cheap thicker aluminum sheeting and cut it to mold around your Wagoneer window and bolt it to the frame of that aluminum hatch. Boom, done and you could make it look factory.

Look into lexan glass. I believe Home Depot sells it. You can cut and fab it however you need. You might be able to cut it to your dimensions and reuse the parts from that hatch you bought. Might work or not but it’s worth looking into. Take care bud ✌️
Can be done. Need to visual it first buy cheap electric tape about 2-3 roll and flat black paint and get a big card board. On the window on the top corner edge put a line of tape that need to be straight down to match the side body thickness. Do the other side. Even. Then fill that in with card board. Look at it. Getting there? Then you put the whole card board again that body and draw that line and cut 1 inch smaller. Then measure the area right to the black tape both side and top and bottom right up to the glass. Then you cut it out. Paint it black. Put it on if it look good you got a templates. You can cut out . Then you fill in the body. If you can make the template out of black rubber or plastic would nice . I would make the window round corner instead of square as now. That just use a gallon cover to trace in.. tint the glass dark would look cool. Maybe add a thick wire mesh behind with hinge so you can sleep with it open for air?

if you decide to keep hunting for something to fit in that area for a hatch, make yourself a carboard template to bring in the junk yard with you and find a proper fitting hatch.
Just make one with plexiglass and make your own metal trim. Some people on youtube have made their own. And you can get all the gas strut mounts and such that mount really easy.
Get one of those Jeep wind up windows working. Skips the electrical issues,, and looks stockist. Loving the rig....oh... and...long as I am giving unsolicited advice, put a ring on it.
I have a canopy on my ute and the rear glass window broke. I went and found a place and the cut a bit of perspex to size, it was cheaper than a replacement rear window and more durable than glass

Look in to Astro vans and I think some of the S10 Blazers had tailgates get the Front sliding window out of a topper and get the Plastic Plywood from Menards and make one I’m in Chippewa Falls if you need hand
Hey dude, think the hatch cover could work, if you rig up a bracket to sit between the boot edge and new hatch? Wood could be an option and vinyl cover it to prevent rot? Or steel if you have acess to some? Might need to trim the inner edge of the hatch door so the frame sits flush?
If you use a piece of 3/4" treated ply to make a plate that matches the Jeep contours then cut away the excess you might have a workable solution for the hatch... my first thoughts anyway. Good luck
50/50 mix of ATF and acetone, mix it shake it good, drip it on the rusted bolts. that will crack thsoe bolts loose better then any off shelf penetrating oil

We bought a lock for a camper for my grandfathers truck. The whole assembly was about 10 bucks. It would be a good idea to go to a truck toper shop.

Jake, make a plywood frame to fill in the gaps. painting the frame black would also help hide the difference.
Soak the screw/brackets is coke a cola it should eat up that rusty bolts. Good video content for an experiment

With The hatch, the inside won’t stay dry unless you can replace all the rubber some how.

It's odd to be settled after traveling for a long time. Now I like it. Less stress and I can do my arts more again..
What if you take out the original window, create your own frame, hinge and latch set up and go from there?
Kroil is a really good penetrating oil that would really help with this and probably a lot of other projects for you

Pick up some PB Blaster Rust Penetrating Oil.

Get you some PB Blaster Penetrating Oil.. Much better than WD40 for breaking rusted bolts.
