You really did a deep dive into the Xenosaga lore; as a massive fan (though maybe not as big a fan as Watte :P) I'm very happy. So also as a massive fan... You left out the scene where Cherenkov was given the activator for the Kos-Mos Archetype. It's a small detail, but definitely was worth mentioning IMO since it sets up so much that becomes relevant in Episode III. During the scene where Cherenkov speaks to Shion as he's dying, he's identifying with Shion's desire to push people away and reject human connection. When he says "You'll eventually find yourself here, too," he's saying that she'll find peace in pushing everyone away (at least that has always been my interpretation), which is a big foreshadow of her character development and the overall themes of the series. Small version difference note: Albedo had the knife in the Japanese version (and maybe PAL?), but this was considered too violent for the US, so he just ripped his arm and head off instead. In the Japanese version of the scene where he's taking the data from Momo, he has his hand over/in her chest, but this was changed in the US to be over/in her head. So when Albedo goads Jr. by telling him that he should try it, it's definitely meant to be sexually suggestive. Oh, Japan. Lastly, have to throw in my eternal mini-rant: I hate how Albedo is characterized during the Proto Merkabah sequence. He'd done all he needed to do in the Song of Nephalim; he would want to allow Momo to get to Second Miltia to be connected to the UMN. Him deciding to destroy an entire planet on a whim completely derails his character arc and makes the ending of Episode II not quite land as well as it could have.
I'm never going to get over the fact that this timeline series has made you the first xenotuber to outright state that Jesus is canon to xenoblade now. And also gray haired anime Jesus. Life is so good post Future Redeemed
Maybe it's something to do with the collective unconscious? If the Earth is Lost Jerusalem, and Xenoblade 2 takes place on Earth post Klaus experiment, it might be that KOS-MOS/Mary's consciousness manifests through a blade core crystal in an effort to "reach" Lost Jerusalem. The collective unconscious should contain the will of all conscious beings throughout the universe's existence, so in theory Mary 's consciousness could pop up at any possible time. Building off of this, after the end of Xenosaga Episode III we see the unconscious and damaged body of KOS-MOS floating towards Lost Jerusalem. It's unknown how much time has passed and how long she has been floating through space. Perhaps during this period of time, KOS-MOS's consciousness might have awaken in a core crystal on post experiment/ plank scale Earth, in a subconscious effort to reach Lost Jerusalem, which is where she desires to go. Timeline wise it lines up since, late game and post Xenosaga Episode III should be taking place at the same time as late game and post game Xenoblade 2, up until the events post Xenoblade 3 where it's theorized the blue light falling to Earth is KOS-MOS. Edit: Actually considering how the timeline and events match up, she doesn't even need to manifest in a different time period. She would just be awakening in present day Earth/Lost Jerusalem, but before the proper events take place post Xenoblade 2 and 3 which allows Earth to become whole again and re-merge with the rest of the universe.
The ending of Future Redeemed showed Vector and Dimitri Yuriev exist in the Xenoblade universe, and the post-creduts scene implies the ending of Xenosaga III is happening in it, so at the very least, a version of Xenosaga's background happened in the Xenoblade universe. Also, lore from model kits and art books includes terms and story elements identical to Xenosaga. It fits more than it doesn't at this point, and takes little headcanoning to work. No harm in meticulously researched videos connecting the two.

I'm not exactly sure what you're referring to. All 4 of the main U.R.T.V.s were given summaries in the previous part. We know next to nothing about what Albedo was doing in between the events of the Miltian Conflict and Saga 1. We do know what Rubedo and Nigredo were doing, so I explained it.
And we have arrived at Episode 1 on the timeline
