When we download a pkg file it'll come with rar file right ? If we just downloaded the base fpkg and when we extract it does it will become a separate files bro ?

You can’t…because if you do then your console’s banned for good. While Sony is not stingy like Nintendo when it comes to jailbreak but they don’t tolerate any kind of tampering with their on supporting consoles like the ps4/5. If you want to go online then the only way to do so is by removing the jailbreak(which is fairly easy) but in order to log in to your ps account you’ll need to update the system software which will prevent you from jailbreaking your ps4. As there are no exploits beyond 9.00

I don’t think you would get any errors if you transfer the files through ftp. I have just showed the most basic way of transferring & installing pkg files.

It shouldn’t. Once extracted it should extract to a single file.

The latest update files usually covers any of the changes made on the previous updates. So it shouldn’t be an issue.
