If you had 50,000+ fans singing your song with you, from debut until 7 years later, who wouldn't be emotional?
Jonghyun was the crybaby of the group. It was expected for him to shed tears at the end of every major concert (SHINee World in Seoul, Tokyo Dome, etc.) because seeing the support from so many fans would make him very emotional. The SHINee members ranked biggest crybaby to stone cold are Jonghyun, Key, Onew, Minho, Taemin. You should watch their breakdown at the end of their first Tokyo Dome performance. Usually at the end of concerts, there are "surprise" fan events where the audience collectively holds up some kind of sign with a heartfelt message and that's what triggers the tears.
Which year was that concert, if I may ask? I'd love to check it out

That clip at the start of replay was from SHINee's debut pre-performance interview in 2008. You can probably imagine how nervous and excited they must have felt. The performance that came after was from the encore of their SHINee World IV concert in 2015. The clip was intended to highlight their growth since then.
That Lucifer performance is from their first concert. IMAGINE THAT!
The video they played at the beginning of SHINee's "Replay" performance, which was from their SHINee World Concert IV (SWC4) in Seoul from 2015, is literally the TV footage from SHINee's debut stage from 2008, and that video footage was their first appearance on TV.
SWC4 in Seoul is one of their most popular and most Iconic of SHINee's official concert DVDs and it, as well as their previous concert SWC3 in Seoul, will be where you get the majority of your live concert performance requests from. Every single one of their songs from this concert will be requested by your viewers multiple times. You should really check out the full concert. Because to really appreciate just how magnificent SHINee is live, you have to see a full concert from beginning to end. Only then, will you really understand why they are legends. :D
SHINee's first concert tour was way back in 2010/2011. The concert where they performed "Reply" that you just watched was part of their 4th world tour, so at that time they had already held dozens of concerts. That is why they looked like seasoned veterans on stage. They are old pros at this point.
"Reply" means so much to SHINee and Shawols that everyone was very emotional during this stage. If you pay attention to the audience you will see the audience are all holding up signs. So that is why the members, and especially Jonghyun started to cry. The signs had messages of love to SHINee. Jonghyun is known for having a very soft heart and he was always the first one to cry.And when Jonghyun started to cry that usually made Key also tear up, so they are the ones you will see cry the most at concerts and special moments. Those are not sad tears, they are happy tears because he is touched by the love of their fans..
And, yes, of course they were singing live. SHINee doesn't know how to do anything else. :D I know for a fact that SHINee would have sounded exactly the same if they were dancing "Replay's"choreo full out. They chose not to dance the full choreography because they perform "Replay" at every concert and almost every live appearance they ever do. So fans know the dance like the back of our hand and we don't need to see it every time. So to switch it up they kind of just freestyled this performance.
SHINee never performs their songs the same way twice either so each concert performance you watch you will see something new even with the same songs.
I just recently found where someone has reuploaded the whole concert DVD of SHINee World Concert IV in Seoul -- the whole 3+ hours -- and it even has English subs for all the parts where they interact with the audience, right in the video. ruclips.net/video/6TknOLesUc4/видео.html It really feels like you are right there at this concert. You should watch this whole concert, even if you can't react to the full thing -- watch it on your own sometime. :D
You should also check out SHINee's "Replay" dance practice. ruclips.net/video/gv60nR3_69U/видео.html. It's not an official dance practice video because dance practice videos didn't become a thing until 2010 with SHINee's "Lucifer," but it is a real dance practice video from way back to SHINee's debut days.
SHINee were literally the first group to ever release a dance practice video and they are the reason why Kpop groups produce dance practice/choreography videos today.
I believe the "Lucifer" performance you watched was from their first world tour concert and it was during 2010 when "Lucifer" was brand new. So in the "Lucifer" performance they were all about 5 years younger than they were in the "Reply" performance. The "Lucifer" performance was only the start of SHINee's greatness so, just imagine how much more magnificent they are now that they have been doing this for more than 10 years. You should see some of their more recent "Lucifer" performances, and you will see that they are even better performers now.

Shinee has had 6 major tours. Shinee World Concerts I - V and From Now On in 2018 after JH left us. They are all available on RUclips.
Jonghyun was crying because Replay was their debut song and it propelled them to stardom and changed their lives forever.
In addition to the concerts there are behind the scenes videos showing the stages being built, rehearsals, and backstage during the shows, etc. They are pretty interesting.

The Lucifer song was played in 2010 it was in their 1st SHINee World Concert. If you don't know Lay from EXO performed with them cause Jonghyun had a leg injury. Lay was on stage performing on the behalf of most choreo songs for SHINee World I. Take in mind that Taemin was 16, Key and Minho about 18, Jonghyun 20, Onew 21. 2 years after debut they did that.
the replay performance is from their 4th shinee world concert tour, it was during their 7th anniversary when shinee decided to renew their contract instead of disbanding (most recording kpop contracts last for 7years, then its either renewal or disbandement) ; shinee performed their first ever debut song with which everything started at the ending of the concert and thats why everyone was emotional and crying, the song holds memories of their start and their journey, of how far theyve gotten and grown over those past 7years, and to think that right now shinee are in their 7th year and still going strong
SHINee is the king of live performance.. yes! Can't wait for you to see more of their lives like Everybody, Evil, Excuse Me Miss, Hitchhiking and Why So Serious. I'm excited for you.

This Replay is an emotional performance - full of happy tears.
I know it's still a long while off - but if you get to the 2018 live performances and decide to watch/react to "From Now On" and "Diamond Sky" - those are very very emotional for a different reason and hard to watch, so please be aware of that.
They always sing live since 2008. This replay is from 2015. They have sung it countless times. :D

The first video that played was their first/debut performance, and the live that you watched was their 2015 performance (Their 7th anniversary) which is why Jonghyun was so emotional. He's really a crybaby.

Replay is their debut song! The first live performance is on 25 May 2008 which is considered their debut date. The interview at the start of the video was on this day. The performance u watched is in their 2015 concert. So its 7 years later. Our boy Jonghyun felt emotional singing this precious first song thinking abt how they have come so far. He tends to have many deep thoughts as such he gets emotional and overwhelmed. Lucifer came out in 2010. It was a big hit as it was kpop most difficult choreography and SHINee killed the live singing even with such intense dancing. Their MR removed video trended in Korea. Thats where they became known as one of the best live performers in Kpop. And they literally set the standard for hard choreos as we see much more today.

On 2008 May 25, SHINee debut with the song Replay. The oldest member Onew is 18 years old and youngest member Taemin is 14 years old and 10 months.
Hi, thousands of years later I found this reaction. I enjoyed it very much.
Well, just a couple of comments: Although Replay seemed to be released later than Lucifer, it was actually their debut song and that's why they sing it every time they hold a concert. It was actually become like an anthem for both, SHINee and Shawol. Secondly, if I'm not mistaken, Jonghyun got so emotional because it was their first time performing on a Tokyo dome stage. So I guess they couldn't believe they were actually there in front of such huge audience in a Japanese venue. I'm really glad to think that Jjong as well as the rest of the members got to receive tons of love from the fans. I myself hope I can attend one day a Tokyo Dome too because that's just the best thing to see ever!

Again I will recommend 2009 "Romeo and Juliette". Jonghyun amd Onew pop off with emotional vocals. Lots of adlibs and performed only in SHINee World V I was so upset this was not played in their North American tour. I was also sad they didn't perform Chocolate song as well.

if u check the fans in the front they had those birthday caps on ..they also were waving the signs with love msg written on it ..its the debut song 2008 and the concert is of 2015 so all of this can make u too much emotional ... jonghyun always have been the soft n emotional kind of person ,5 of them are emotional n soft bt minho n taemin dont show it alot onew seldomly show it bt jjong n key are just too soft ..

in the replay one the very begining when they were talking their ages are 14 16 16 17 and 19..they were all babies!!!!!!!!!!!
actually 14,16,16,18,18 ,Jonghyun and Onew have only 4 months difference, Onew 14\12\89 and Jonghyun 08\04\90 and they debut 25\05\2008 Onew with 18Y 5M and Jjong with 18Y 1M. Key and Minho have 2 Y more than Tae and 2 Y less than Onew and Jjong
