The reason "hitting the runner over" and "productive outs" don't count towards WAR is because they are context-dependent (i.e. does the guy behind you drive him in?) One time he does, one time he doesn't. How can you assign value to a play, the value of which necessarily depends on how the guy behind you does? It's the same reason why RBIs are a flawed stat - you have no control over whether the guy in front of you gets on or not.
