I installed the backbone system on my 2016 prado.
The holes in the backbones were too small to fit over the plastic clips. I had to open the holes by about 0.5mm.
The job is also a lot easier if you use a ball end allen key.
The rails are stainless under the power coat so drill sharp and fast best do any drilling before they are on the vehicle.
I emailed Rhino about the hole size issue i had but didn't get a reply.

I didn’t change the rubber gasket. It’s still the Toyota stock one.

Do they have this type of roof rack made specifically for 90 Series Prado with roof rails?

When I was searching, I saw similar roof rack for various Prado versions but I am not sure about 90 series Prado. You will have to look up Rhino Rack’s website.

What is the purpose of the butyle patch i am put my track mount and riveted it on the roof without it now im worried

Butyl patch helps in sealing the holes where the bolts are screwed in. You should not be worried because in rivets butyl patches are not used. My installation method is applicable only on models with roof rails. What is your Prado Model because in roof rail models you don’t need rivets. The rack is bolted into the same holes on which the roof rail was installed.
