That looks like recognition of Catnap's loyalty.
This is bolstered by the fact that Catnap sees the Prototype fold its fingers into a potential weapon, and yet he doesn't react. He knows his death is coming, and he's accepted it. He embraces it, as he's now going to become a part of his god
This was my theory too. CatNap knew what happened to the other toys, they became a part of the Prototype. His god. What better fate, if you're already going to die, than to become part of your god and help him further. I never saw his death as being a betrayal, it was CatNap's ascension.
Dr. Harleen Quinzel (Harley Quinn) was originally seduced by Joker as she was desperate to prove herself as a successful doctor. He took advantage of her desire to be successful, making her think she could cure him before he made her fall in love with him so she’d follow him to the end. So… adds a level of confirmation to your theory about Quinn and Harley. And yes, Tom and team, Harley and Quinn names being so closely tied is very rarely just a coincidence.

Even if they don't know they're helping 1006 take down Harley, 1006 sees potential in the player. Perhaps they didn't like Harley either cuz a man with that kind of attitude is bound to be disliked by his colleagues.

I think by killing catnap, his soul was released. and for kissy, I think she was killed for backstabbing the prototype. if this is correct, it'd also explain why poppy tried to make us go the way we did, she was trying to bring us to Harley

1006 didn't betray catnap. You can clearly see from his body language that catnap was offering himself to his god. Catnap knew that 1006 is collecting other toy parts to build himself a bigger body (lol) and so after being fatally wounded he offers himself up. At first, 1006 was reaching out slowly and gently to catnap, he only turns his hand upwards ready to stab AFTER catnap gets on his knees with his arms open wide

If Harley was an experiment all along then who was the person that we were seeing in the Yarnaby trailer? It was definitely not us the player since we hear Poppy's voice from a DISTANCE at the beginning of the trailer, which shows that that person in the lift is close to the lift at the end of Chapter 3, but is not completely involved in the event. Does this mean Harley was captured by Yarnaby and somehow turned into what we see now, or is there a 3rd person at the factory?

If Harley was an experiment all along then who was the person that we were seeing in the Yarnaby trailer? It was definitely not us the player since we hear Poppy's voice from a DISTANCE at the beginning of the trailer, which shows that that person in the lift is close to the lift at the end of Chapter 3, but is not completely involved in the event. Does this mean Harley was captured by Yarnaby and somehow turned into what we see now, or is there a 3rd person at the factory?

Frankly, comparing the Dr with the Prototype
Raises a few questions, and raises some possibilities
Looking back at the Catnap death scene, there is two ways this might've gone
1) Catnap surrendered himself, he was hurt and wished to die with purpose, helping the Prototype, and so the Prototype kills and assimilates Catnap
2) The Prototype mercy kills Catnap, and takes the body to assimilate him, murdering Catnap to numb the pain he would've suffered
The Dr, well, he was just evil, he showed no empathy to Barnaby, he just took whatever he wanted with little regard and treats Barnaby like a toy or an experiment instead of a living creature that cares
I love how Poppy Playtime started as a small game, to what it is now with all the *LORE!*
