The batteries under the driver seat are for the truck operation and the batteries in the frame rail are for the EPU. If the batteries under your seat are okay but the truck is not starting, there is a disconnect somewhere. Either you have a disconnected ground or a blown main fuse on that set. The truck starts using the batteries under the driver.
Clean all your grounds and positives, (frame rail, at alternator, at starter, also battery box behind the cab. also clean your battery bridges, spray everything with red gel that protects electronic components.
