I'm not sure, but, it could be "Keynote" nearby Harajuku. Director Makoto Wada had been living near Harajuku for long time, and had often walked around there. In my memory, "Keynote" had closed in the beginning of 2000. Now, "Keynote" rebirthed to "B flat" in Akasaka. If you ask "B flat" whether the movie filmed at "Keynote" or not, I think they would know it.

The interior looks a lot like The Pitt Inn which is in Shinjuku. Same stage with the brick cladding behind. A great club.
