Anytime you go underwater during a boss battle in Sonic 3, the music will change to what is the minor boss theme from Sonic and Knuckles. The music continues playing until you are above water and then switches back to the main boss theme used in both Sonic 3 as well as Sonic and Knuckles. Trippy as it is, it switches back and forth.

I like how this is the theme of basically “Knucks betrayal!” As in realising he got played by Robotnik in the Hidden Palace and tries to stop him from getting the Master Emerald but it was all in vain and they have to go to Sky Sanctuary!
Even though this song doesn't play in the "Sonic 3 only" version, you can secretly unlock the song when you face the minor boss at Hydro-city Act 1. Just let the "running out of air" song start, jump to the surface to breathe, then this song starts to play. Before I got "Sonic & Knuckles", I'd always do that just to hear this great song.
It is amazing how well the soundtrack to this game has aged. I would say that is really has not aged at all. I've been listening to this song since 1997 and I am still mesmerized!

This was a replacement for the original funky minor boss theme in Sonic 3. The major boss theme was definitely more intense than the funky one. But when S3K came out the minor bosses outdid them both lol

Years go by and I keep coming back to this Sonic song. I wish it played in the background of all the major moments in my life. It gives me a sense of urgency, courage, and mild anxiety that something big is happening or about to happen.
No offence to MJ but his composition of the mini boss music sounds like pure sh*t to me, it just isn't Sonic......THIS on the other hand is a masterpiece....THIS is Sonic.

I remember there used to be a final stage where you fight the Boss fight under water in wich the song was the Mayor bosses OST ... but if you stayed long enough under the water to activate the drown count down, in the moment you get to take air again this masterpiece begins to play during the battle!!! OMG after discover this, I was never EVER able to stop doing it!
At the hydrocity zone in Sonic 3 you can jump in the middle of the pillar thingy and this will play strangely.. Even though it doesn't even belong in Sonic 3.
Funfact about this theme is , in Sonic 3 in hydrocity act 1 , the boss theme will play the act 2 theme boss for some reason but if you try to almost drown yourself but than exit out of the water , it's this theme from Sonic & Knuckles that plays and i remind you that this is Sonic 3 that i refer , but this was fix in Sonic 3 & Knuckles

vulcathene: Yeah, once I got past the spheres and hit the eyeballs lazer attack then I was like "How many hits does he take?!?!" This song has a mixture of adventure, a little of Sandopolis (only thing good about sandopolis is its soundtrack anyway ;D) and a powerful punch of robotics in the song. Really helps you concentrate on kicking some Ro-butt-nik! :D

@ARWINGx1 The true end also shows how Knuckles's story begins and explains why Robotnik looks the way he does, and when you play through it all as Knuckles and get all chaos emeralds (and later the super emeralds and become hyper Knuckles), you get the final ending to the really long story. This mid-boss music was inserted into S3 when you put them together. You could also put Sonic 2 into the S&K cartridge and play through S2 as Knuckles.
