The negative sign on PE is physics convention and it show two things. One, if a conservative force does positive work on an object (think dropping a pebble on the ground), then the object must have had all its potential energy transformed into kinetic energy, or vice versa for negative work (think lifting a pebble off the ground). In other words, no energy is generated from within the system nor is it lost--it is conserved. Two, it makes the total mechanical energy look like the sum of KE and PE which looks nice.
