Spamton was still going to be there, just no NEO form. His shop probably wouldn't exist either since it ties in to his NEO fight. It would probably just his normal boss fight and nothing else. Also I think the secret boss would've been some kind of embodiment of the NEO form, rather than Mettaton himself.

I guess that Spamton taking over Mettaton Neo’s role of secret boss motif is on a deeper level. Think about it: scrapped True Neo fight lines with Swatch’s “that idea never came to be”, then Spamton became a thing and took over the song to become what we know today as BIG SHOT, with traces of Neo still left behind
It's a really creepy concept to imagine if Spamton in a middle of the original fight was free of strings but then ejected out of his body. Leaving empty husk and the Spamton scene to play out. But then the husk gets it's strings attached again. Something is serious about ending you now and here. And now your only option is to bust that body up until there's nothing else. Maybe an alternate genocide route where you simply never spare a monster. Every encounter you kill, but you dont farm and exterminate. You kill everyone major but not enough to be incredibly powerful, just a bit above adverage
I wonder what Toby wanted to do with Mettaton Neo if Spamton wasn't involved? Did Mettaton's creation come to life and went rogue, or was Mettaton going to get involved in the Dark World? Hopefully Toby does something with Mettaton in future chapters.
