    On the J6 hand do your notes say if the ace on the flop was the A of spades? If it wasn't, having the 6 of spades in your hand blocks his A6 of spades combo (1/3 of his only Ax 2 pair combos), in addition to your hand blocking his rare 66 for a rivered set and would make your hand a great candidate for the check raise as a bluff. Regulars these days know to always bet that board small on flop vs the BB, check back turn, and find thin value bets with less than top pair on the river after being checked to. This leads me to my personal preference of using the blocking value with the 6 as a reason to bluff rather than a reason to call.
