This victory for Voldemort was practically handed by his uncle. Morphin had every motive to do what his nephew did at the end, the only reason he didn't before was because he was deeply traumatized by his father being sent to Azkaban, so he zealously took care for years of the house and the ring. And because that wasn't the only incident between the Gaunts and the Riddles, the ministry had every reason to suspect Morphin, and it was helped by the fact that he gleefully relished every ounce of his implanted memories.
With the trace, its also like what happened to Harry when he met Dobby. It was Dobby who levitated the pudding (cake in film), so the ministry just assumed it was him and no one else. Another error with how the ministry was till after the great Battle of Hogwarts did changes start to improve.

And I wonder if Dumbledore knew from the very beginning that Voldemort was related to the Gaunts. Or how he found out about the Riddles murder. If they put it like a locating jinx on the spell avada kedavra they could have easily have found whoever at the moment cast it was the murderer. Also if they're really top notch detective work they probably could have done a reading of the area with that skill that Dumbledore had where he could tell what kind of magic was used in the room.
I believe Voldemort may have been the reason the ministry started tracking those spells. There's no telling how long they'd been using tracking. After Voldemort's return, they were too scared to confront Voldemort and eventually the death eaters as well. If there was a tracking on those spells when Voldemort first used them, he definetely would've found a way to hide his magic use. Therefore, they would have even known the killing spell was used either. To cast avada at that young of an age would have been a ridiculous display of magic and evil. As for Harry, Umbridge knew that the only reason Harry would've still been alive was if he used the patronus charm. In fact, it was such a short time between the events with the dementors and the ministry taking action that Umbridge most likely had it set up to immediately punish Harry if he survived. Evil hag...

Unfortunately, I’m not sure how we would’ve got that scene when Voldemort confront his father. As the memory of the conversation between him and Moorphin was Morphin’s memory. Morphin wasn’t actually present during Voldemort murdering his father. Perhaps Harry could’ve seen it in Voldemort’s mind at another stage but I wish we had that conversation I would’ve been very interesting.
