I went to Glitch on a visit to Tokyo about two months ago. Best coffee experience I've ever had. % Arabica was phenomenal as well when we visited Kyoto.
I know the architects who did Le Labo in Kyoto. I've been following them for a while now, they're called Schemata Architects, I love their approach to design and allowing materials speak for themselves.

Barista Map, in Osaka, is just open in Friday, Saturday and Sunday. Even the shop is very small, but the flavor is awesome
