I don't think, that WB wanted to betray Xebec or anything like it, but I guess he wasn't respecting him, and probably something happened on this island, that he switched sides in mid battle. My wild guess would be that Xebec was a Celestial Dragon, that wanted to wipe out other Celestial Dragons, so he could rule the world, and that included good Celestial Dragons, like Doflamingo parents. If Shanks is Xebec son and a Celestial Dragon, that would explain why Gorosei treat him with respect. Also Sengoku as a fleet admiral would know this, hence his words at the end of Marinford war - if its you i'll alow it (or sth like that). As a bonus, I wouldn't be surprised if Dragon was there too alongside Garp, and after whole incident went rogue - probably knowing that Im wiped out island, along with inocent citizens, like that island we saw in manga. Dragon was 17 years old back then. Garp would not only have moral reason to oppose Celestial Dragons, but also very personal one.
