It will affect your calisthenics if you gain say 15 20lbs trying to bulk up. Meaning it will cut your rep numbers down. But that's not necessarily a bad thing. Because it's progressive overload by gaining weight. But I don't find that the bench carries over to push ups. Because it's relative to your weight. Just like lat pulldowns don't carry over to pull ups.
When you do leg exercises such as squats lunges your knees are not supposed to come pass your toes ads extra stress to your knees and young dudes they might can get by with it but year and years of doing that will mess up your knees and that's basic training knowledge
