Yes, you can do trek in Monsoon but Munsiyari roads are not recommended in Monsoon. There proper path created for trekking, you will not find any issues. I recommend to stay one night at KMVN (Khaliya top). It's worth.

I think some another company handling this place now but you can go there ask for room or you can carry tents from Munsiyari market.
Kmvn is govt org...kmvn has hotels in every tourist location...hotel online nhi milenge

So now a days less people are going there so not such issue of room availability. They provide tent also. Tip : Try to hike early in the morning.
