we do usually re-run the flakes through once or twice, however our extruder works pretty well as long as the flakes are all about a cm^2 , sometimes you get flakes that are long and thin (say 1.5" long and 3-4mm wide), and the long n thin flakes can get caught in the hopper on our filament extruder

Are you using just plain Filastruder? Curious that it has no problem exceeding the recommended spec by that big portion.

Wrong gear box ratio! Must be 60-80:1! Even with 50:1 will be a different result!
