At the end when Jack's helmet is sitting on the desk, it flashes and makes some noise if I recall right (It's been a hot minute) Hinting that somethings going on with it. And we already know BT's mind can be stored in relatively small devices, and those Pilot helmets are basically computers.. So maybe part of'em survived there.
