those paints pens are cool, but a metal punch will also work really well and make a place for your drill bit to start so it doesnt float around.
I always like to drill the first hole and stick the screw in it so I can loosely fix the object on 1 point so my other 3 won’t walk!
every one of them over priced Lokar shifters like that i installed, i've had to modify it in some sort of way, do to your same issue. i think they all should be made with a cable instead.
Can’t say that I disagree, it would probably be smoother. The benefits to the rod is it won’t seize or get hot and melt.
