What a frigging nightmare. I have a Kramer from the early 2000 that had the same thing wrong with the Floyd Rose. They also put the bridge back together bass ackwards. Wasted 2 hours sorting that mess out. Love the goat!
14:00 happened to me almost everytime I bought an used guitar. The only way is to completely disassemble the bridge, clean it and put things back in the right order, also because there happened to be a lot of dirt and string chips in the space between each saddle. Also, usually there are indications under each saddle

That large shim fits under the 4 inner saddles (the ADGB saddles) it's needed to raise those 4 inner saddles to create a radius closer to the Fender 9.5". Without the shim, the radius is 12". So you pretty much need that shim if that neck radius is 9.5".
I just wish you was in the states. I have so many Japanese made guitars and need a great smith to bring them back. My bass is an sekova sg I have had for over 30 years it's a sought after famous owner bass. Dave you are a true craftsman
I replaced my saddles on my Tele last year (dead screw). Tradiotional brass ones, compensated. Same issue, make sure each saddle is in the correct position as well as sunny side up.
I'm only about half way through this and am HOPING that Dave realises at some point that there are 3 different height saddles on most Floyd systems. Shortest go on the 2 E's, tallest go on the D and G and the other 2 go on the A and B..........🤞

Dave there is a letter under each saddle that tells you which saddle is which. Two of each of the three different height types. You need to remove them and flip them over to be able to read the letter on each one.

Figured the “highly paid” assemblers at the FR factory must have some way of knowing which saddles go where. Otherwise, like you figured, take the micrometer to them. I bought one these new back around '94 I suppose. Being a dumb kid I moved it on when I couldn't make rent. Many guitars came and went over the years but I always had a soft spot for the one that got away. Nostalgia is a powerful force. So last year, now on the other side of the planet in Canada, I chanced upon an identical one. It had some of the same wacky set-up issues as this one (eg. pennies taped together to block the bridge!), but wasn't anything that couldn't be tweaked out. And, yeah, the foto flame finish is a bit silly but these are actually a great guitar. Fender Japan generally does a great job. This was before the Squire name became synonymous with cheap. Oh, and they originally came with two knobs (master volume/master tone), so that one there with its black pick guard has obviously been futzed with.
You can take all of the saddles off and line them up side by side on a really flat surface. And then put the two tallest ones in the middle. The next two tallest ones go on the outside of the tallest. And the least tallest saddles on the outside of the second tallest ones. Sometimes I believe they even have numbers on the bottom of the saddles. And these are 1-6, 2-5 and 3-4. When arranged properly I believe they make a 10 inch radius.
Use Micrometer, or calipers and measure the saddle thickness, 2 highest saddles are your center D & G strings, next highest saddles are your A and B strings and the lowest saddles are your Low E and High E

Some Germans pronounce the Floyd Rose "Freudlos", meaning "joyless" 😄 And a guitarist friend of mine did the same in the late 90's with the FR-style bridge of a Marathon guitar he'd bought 2nd-hand, when he tore the whole thing to bits to clean everything and then asked me for help to put it back together; Fun times! 😆 I never had any issues with the FR on my 80's Hamer 'Steve Stevens', though 🙂

Don’t know why Fender changed the Hss middle pickup spacing between the the bridge n neck. I like it this way with the middle pickup correctly in the middle 🤔
You can adjust the height of the large string tree so that when you tighten the locking nuts they don't go out of tune. The string should be at an angle that will not add more pressure to the string to knock the string out of tune.
Second Fender abomination in a row....and two great videos documenting the gooches! If it were up to me I'd El Kabong the Fender R & D guys with this over-complicated mess. But Dave turned it back into a musical instrument. Cheers!
(Real) Floyd Rose saddles are numbered. The early ones had slashes I, II or III and the later ones had actual numbers 1, 2, 3. The numbers correspond to the saddles individual height, with 1 being the lowest and 3 being the highest. The proper orientation for all six saddles is: 1,2,3,3,2,1 . In some cases there is also a flat metal shim under the A, D, G, B strings, to provide additional height. Or individual single saddle shims, sometimes. If you have a Floyd Rose 'Licensed' trem then anything goes and there is no real consistency in the build quality and parts. If it's an original floyd they have lines on the back and that shim goes on the middle four to switch it from 12 inch radius to 10 inch. Also that route is for a different floyd.... floyd rose II basically the schaller design.
I don't like Floyd Rose's on strats because they come with a floating trem already. It's like getting a piece of cake and putting a different kind of frosting on top of what's already there.

That guitar would definitely be worthy of being called a Magilla in the state it was in when you first started working on it, I can never understand why some people think installing the string-saddles on a Floyd Rose incorrectly will somehow "improve" things, it was obviously someone who had no clue at all about Floyd Rose trem systems.
The saddles on the floyd should create a radius. So the D & G strings are the tall saddles, the A & B saddles should be the middle sized and both E strings are the lowest. Some People must get confused when they don't see a saddle height adjustment screw and start messing around with the saddle arrangements. Instead of taking 2 minutes and searching how to adjust string height on a floyd/raise the floyd, they do it themselves and create Gooch

Floyd Rose saddles have markings on the underside to indicate order and if the fretboard radius too round it may have needed the shim to compensate

You can adjust the height of the large string tree so that when you tighten the locking nuts they don't go out of tune. The string should be at an angle that will not add more pressure to the string to knock the string out of tune.
