The in-depth technical reason is due to memory constraints on the old ass version Toby originally used, it forced only certain parts of the sample to be played or the system will just commit suicide and die.
Apparently the real original sample is a sample of Miyamoto playing a strat guitar. I doubt it'll be easy to find unless there's like a leak like what happened with Wii Sports or Super Mario 64
I remember spending almost an entire year dissecting this sample from the soundfont and then the actual earthbound rom. It really led me on my journey of sound design and audio synthesis programming, so it was pretty nice.
EarthBound samples aside, it warms my heart seeing someone using OpenMPT for stuff. Maybe it's just me, but in these days I think it's fairly underrated.

The incorrect loop points in the soundfont are quite interesting since the SNES's sample format only supports sample lengths and loop points that are a multiple of 16, a detail that seems to have been ignored or unknown to whoever entered those loop points.
There's no "incorrect" way to loop a sample. In fact, what I do is set the loop in the middle with some crossfade added. And then leave the tail for the release. Makes for a much smoother sound.
If a sample's looped a certain way in a game and then someone releases samples from that game, but the loop points are different to how they were in the game, then those samples won't sound accurate to the game. You can decide whether that's "incorrect" or not, though.
I'd argue that there is an incorrect way to loop a sample, by not paying attention to zero crossings (or crossing direction) and getting audible pops at the loop.
Toby Fox does this with a lot of instruments he uses. Napstablook's theme, the main instrument is a small, starting note of an even longer sample. Kinda insane how he thought of doing that, at least imo
I know the guitar might not be the same, but a similar font can be heard in "Pokey Means Business" from Earthbound, but also a similar guitar is used in "Big Shot's Theme" in Mother 3. Basically, this guitar has made it's rounds in Mother

Also, waiting for Nintendo to put EarthBound on Switch, or just doing anything with the series in general, is kinda like playing the lottery. EarthBound Begginings officially left Japan in June 2015, after more than 15 years since its first release. MOTHER 1+2 never officially left Japan, the same goes for MOTHER 3. And, despite fans requesting them to put EarthBound on Switch constantly, they still didn't.
I've heard this in other games. For example the acoustic snare drum used in FF8 is shortened in-game and given a volume envelope ( If you have a 3DS open the music player and select one of the available sounds you can trigger w/ the shoulder buttons to hear it in full). Same thing with MGS 1, the splash cymbal like sound you hear is a very small snippet of an orchestral clash cymbal sample that you can hear the "full" version (still a truncated sample)if you extract the samples. They just drenched it in reverb to give it a splash cymbal effect. Also on a rather strange note when I was looking through the FF9 samples on Disc 1 it for some reason has samples that aren't used until much later in the game (e.g. the synth sounds from the Iifa Tree stage and the punchy snare used in You are Not Alone.)
I mean it's very obvious that most samples Toby used in undertale come from earthbound, just listen to amalgam for example. I thought most people knew that the sample used in megalovania comes from pokey means business
