I think u can see it as two 'timelines' in which one is the real person and the other is the impersonating shinju. Once the shinju is familiar with his identity he'll turn normal and the real body gets released. Kinda like that spongebob episode where jellyfishes went around peoples head to clone them in "jelly version" after which the real bodies got stored up. They only released after the clone was destroyed.
Lot of fans don’t think about that. Everyone in the series believes Naruto is dead. People like Konohamaru, Sakura, Kakashi, hell, even Rock Lee, will have sharpen their skills all the more because of that belief. That’s Naruto’s influence, to instill the guts to never give up.
