I have never seen a problem with moisture in a brake system. If the fluid in the master cylinder reservoir is dark, it makes sense to replace the fluid.
Brake fluid is hygroscopic and over time tends to attract moisture. And yes, dark fluid is a sign that indicates that your brake fluid has been absorbing dirt and debris as you drive, as well as water. Too much moisture (water in the system) often shows up in the brake fluid reservoir cap.
